The Faction Center holds a separate progression track for each faction, and every track offers upgrades, buffs, troops and other rewards. Because progress is per faction and your playtime is not, the order you push them in decides how much of that progression actually reaches your board.

Two kinds of reward, and only one of them cares which faction you play
The trees mix rewards that buff a specific faction with rewards that benefit you as a player regardless of loadout. That distinction is what makes ordering matter. Faction-specific buffs are worth their full value only if you field that faction, so pushing a tree you rarely play converts your time into upgrades you never see. General rewards keep their value wherever they come from, so they argue for eventually broadening. The sensible order is therefore not to pick one tree forever, but to push your main faction until the team-specific buffs are collected, then spread for the general rewards.
Identify your main faction by count, not by feeling
The faction that deserves the first push is whichever one has the most units you actually field, and that is a countable fact rather than a preference. Look at the team you take into your regular farming runs and count. This has a useful side effect: because faction coins are awarded to the majority faction on your team, the faction you field most is also the one whose currency arrives fastest, so the tree you should push first is also the one you are already funding. Choosing any other tree means grinding a currency you earn slowly for buffs you use rarely.
The Purge Event changes the calculation
The event locks each of its five locations to a single faction, which means roster depth per faction becomes directly playable rather than merely convenient. If you have been pushing one tree exclusively, you are strong in one Purge location and shut out of four. That is not a reason to spread thinly from the start, but it is a reason to make your second faction a real one rather than an afterthought - two viable factions covers far more of the game than one excellent and four empty.
Do not confuse tree progress with unit strength
Faction progression multiplies what your units already do; it does not replace having units worth multiplying. A fully pushed tree on a weak roster still loses to the rooms that were beating you, because the bottleneck was never the buff. The signal that faction progression is your limiting factor is narrow: you clear the room comfortably until one specific wave, and the margin looks small. If you are being beaten comprehensively, the answer is units, placement or curses first, and the tree after.
